If civ a conquers civ b entirely, declare war on civ a, take civ a+B's capitols plus one more city that was originally civ b, then you can liberate civ B's non-capitol city and civ b will love you forever, and you can keep their capitol. The whole warmongering penalty system is a lie designed to pacify players who don't prefer war in Civilization. Oh look there are "consequences" for warmongering. Yeah right. You will receive lower warmonger penalties with those civs and might even earn a positive diplomatic modifier for fighting a common enemy (I've noticed the positive modifier usually appears if I capture one of the enemy civ's cities while the civs are still at war).
