My suggestion is this: make every action in an Athena voyage or Thieve's Haven run count towards the flag, even if it is not an Athena item. (currently, chests and gems do not count towards the flag). That way, it makes getting to grade V easier, but not from the emissary quest.

After nerfs the emissary has been nerfed across the board for all applicable actions. THruns are still massive rep builders, the big hit here is the actual Athena Voyage content.
